Reading:
1) A guide to QTL mapping with R/qtl by Karl W. Broman, Saunak Sen
http://www.biostat.wisc.edu/~kbroman/qtlbook/rqtlbook.pdf login/password = friend/friend
This is a book in progress, it is huge overkill for this class, but you might want to look at it if you find this section intereting. You could easily work through it on your own.
2) Chromosome substitution strains: some quantitative considerations for genome scans and fine mapping by John Belknap
http://www.springerlink.com/content/2tkkrlepw4kvjavl/
3) Introductory statistics with R by Peter Dalgaard -- helpful, but not something I'm talking about today
4) Genetic architecture of fear conditioning in chromosome substitution strains: relationship to measures of innate (unlearned) anxiety-like behavior by Christine A. Ponder et al. http://www.springerlink.com/content/11644527701845j2/ This is the published version of the data we are discussing today (filename=Palmer1). Note that for reasons unknown to me the data I've got are not a perfect match for what was included in this paper. I'm pretty sure it is just a version control issue, though I'm not totally clear about what is different.
